Autoimmune graves disease ulcers in particular. Fish Oil and Vitamin D both suppress prosglandins and one of the functions of prosglandins is to secrete gastric mucosa which is the stomachs protective lining. One study says that fish oil suppresses pge2 signifcantly but while also increase PGE3 production. On wikipedia it says that PGE3 actually is responsible for gastric mucus secretion while PGE2 helps muscle relatxation or something like that. Anyone have more information on PGE2 and PGE3? I heard prosglandins are also anti-depressants so how could you avoid supressing those while taking fish oil or Vitamin D? Anyways PGE2 in one study said to help heal and prevent ulcers.  NSAIDS commonly cause ulcer because it inhibits the body production of prosglandins and of course prosglandins also protect the stomach's lining. Vitamin D helps with intestinal permeability but from what I've heard inhibits benefitical prosglandins that are anti depressant and helps protect the stomach lining. Can someone help me understand this? What's the verdict?

Neither fish oil nor vitamin D surpress or interfere with prostaglandin synthesis like drugs do, by inhibiting the synthesizing enzymes (i.e. COX-1/2 for most NSAIDs) - this is why popping some fish oil pills won't help help a headache. Fish oil works by altering the availability of the long chain PUFA substrate from which the prostaglandins are derived. Western dietary patterns often lead to an excess of omega-6 in the tissues, favoring a synthesis of omega-6 derives 2nd series of prostaglandins, which are predomonantly proinflammatory. Fish oil can correct such an imbalance, allowing for a sufficient synthesis of inflammation-resolving 3rd series of prostaglandins. However, prostaglandin synthesis is a complex metabolic process and tightly regulated by tissue specific factors and the immune system - the latter is where vitamin D comes into play.

Thus, ensuring an optimum supply of both long chain omega-3 and vitamin D helps your body to maintain homeostasis. This can have a beneficial effect on various autoimmune conditions, preventing disease excarbations in some cases even completely resolve symptoms - but they don't excert a strong, pharmacological effect you need to worry about.
